It's always been an issue where security clearance were done by different agencies and not centralized at OPM.  

Different intelligence agencies, DOD, and OPM all had different groups working on clearances.

I was wondering if that has now been solved and are people centralized on e-qip?  Or are their other systems?

eQuip is the standard for my Agency. It's relatively simple to use and makes the clearance process a bit easier (but not that much :-)).
It would be easier (SO much :>} ) if OPM would publish an integration specification to eQIP so that existing ATS and onboarding systems could provide candidate data to pre-popluate certain fields of the security forms to jump start the process. A reverese interface could also be valuable to supply information (like dependents ID information for FEHB) that candidates would have to collect and enter again in the onboarding system or supply when they fill out the paper forms.
